الملخص:<p dir="ltr">Single-cell RNA sequencing (scRNA-seq) has revolutionized biomedical research, however, cell type annotation and multimodal data analysis remain significant challenges. To address these challenges, we introduce scParadise, an open-source and flexible Python package comprising three integrated tools: scAdam for tissue-specific, multi-task cell type annotation; scEve for cross-tissue, cross-species modality imputation; and scNoah for benchmarking cell type annotation and modality imputation methods. ScAdam outperforms existing annotation methods by providing enhanced consistency and offers a model hub of over 30 pre-trained models. ScEve enables accurate imputation of cell surface protein markers, facilitating cell type annotation and in-depth multi-omic analyses in different tissues and species. ScNoah integrates methods comparison and identifies most important genes for cell type prediction. ScParadise offers an integrated and comprehensive solution for scRNA-seq data analysis that allows researchers to accelerate insights into cellular heterogeneity and function.</p><p><br></p>
