| Summary: | <p dir="ltr">This repository contains data related to "<i>A Phylogenomic Framework of Gastrotricha Evolutionary Relationships</i>".</p><p dir="ltr">The compressed file <code>genome_dataset.tar.gz</code> contains newly-sequenced genome assemblies of 28 gastrotrichs, after removal of contaminanted contigs. Each genome has been assembled using SPAdes, while non-metazoans contigs have been removed using Blobtools. See Methods and Materials for complete details. Each assembly is named as follows: <code>[Species_name]_assembly.fasta</code>.</p><p dir="ltr">The compressed file <code>busco_dataset.tar.gz</code> contains BUSCO sequences obtained from 32 species (28 new genomes, 2 genomes downloaded from NCBI, and 2 transcriptomes) using the Metazoa odb10 database. See Methods and Materials for complete details.</p><p dir="ltr">The folders <code>M80/</code> (M80.tar.gz) and <code>M90/</code> (M90.tar.gz) contain BUSCO sequences obtained with completeness thresholds of 80% and 90%, respectively. Each folder has two subfolders and two files:</p><ul><li><b>busco_alignments/</b> contains the raw BUSCO outputs (single-copy, duplicated, and fragmented sequences).</li><li><b>clean_alignments/</b> contains the single-copy sequences after removal of specific genes and sites according to the "loci filtering" procedure described in Methods and Materials.</li><li><b>concatenated.out</b> is the final concatenated alingments from sequences in clean_alignments/.</li><li><b>partitions.txt</b> is the partitioning file</li></ul><p></p> |
